The Olympic champion clocked 1:43.47 but had to fight his way out of the pack to secure his position. Despite being trapped, he powered through to find space and comfortably qualify.
Spain’s Mohamed Attaoui won the third heat ahead of the Kenyan, clocking a time of 1:43.18.
Wanyonyi will battle perennial rivals Arop and Algeria’s Djamel Sedjati in the final on Saturday afternoon.
David Rudisha was the last Kenyan to win the title.
